Whenever you want to save, first go to the start menu. Then, you press b, and then a. That should do it..

Pause your game, click System in the PJ64 menu, then go down to Save As, and give it a name.
Then (when you want to play the game again) start the game you were playing, go back to system and click load... pick your zipped file, double click and you should be back where you left off !!

...lmfao!
use the shortcut keys that whatboy mentioned.
You can also use the numbers on your keyboard (1,2,3, etc) to change slot. There's 9 of them and an extra, as a matter of 10 total.

Have fun.
