And if you still want to save space then you can zip them up using Winrar, Winzip or other such program. Most emulators can run games from Zip files.
Depending on your system, zipped roms can run slower (or if your lucky, faster) The only emulator I know of the supports anything other than zip is FreezeSMS (Master System emulator with RAR support) Ace is a much better compression method, but isn't widespread enough for emulators to have Ace support. Shame.

Zipped roms have a virtually 0% difference execution wise over or beneath unzipped roms - unless your computer came from the Ark... obviously 
EPSXE supports compressed files which are similar to .rar using Moobys plugin. Can't really think of other emulators off hand that can use anything other than .zip though.
