Annoying problems.

Well, apparently emulation should be running smoothly.. my computer stats are: I'm running Win2k, I have a 1.0 ghz AMD, 256 MB SDR, Geforce 2 MX 400 (64 mb) and a Soundblaster Live! card.

The emulation is kinda laggy, the sound is choppy, when according to my friend it should be running smoothly. Anyone know of good plugins, settings, etc? It's currently all at default for me right now since I know nothing about this stuff.

Your processor is slightly slower than the recommended value, and once you go under about 1.2GHz the first thing to lag seems to be the audio. With 1.2GHz+, there is no noticable lag.

To improve this is to simply use 1964 mostly instead because it is faster and can run fullspeed on processors even less than 1 GHz.

Or if you still want to use PJ64, try using some of Azimer's plugins which are HLE as they are faster than Jabo's LLE. Also, always sync gameplay to audio in the audio plugins.
