I have two machines both running debian sid, both 64 bit, and both using version 2.0.0 of Mupen64plus. My laptop automatically detects my new retrolink usb n64 controllers, but my HTPC computer does not.
The output says "0 SDL joysticks found", but on the other machine it does say "1 SDL Joysticks found". (or something similar).

Evtest appears to be in order on both devices for my joysticks.
I've tried different things like deleting the configuration, and moving the working configuration from my laptop over to the machine that isn't detecting the controllers but I've run out of things to try.
Any suggestions?
Solved Issue: Turned out to be an issue in the way I was starting X. Bug filed against debian xinit package # #743015
